I am afraid there is no official PDF version of the site. Do you know
of any free software that would create PDF snapshots of web sites? I

I ran wget against the site. You can download the entire documentation
tarball linked from http://www.web-polygraph.org/docs/
Page links should work, but please let me know if you encounter
problems; I have not verified every archived page.
Future Polygraph distributions may come with embedded documentation (a
copy of the web site).
